Will a Gallery Comics Get an Eisner Award?

Not this year! However, Nisha Gopalan, Editor at Entertainment Weekly, one of this year's five Eisner Awards jurors stood behind C Hill's "Stars, Crosses, and Stripes." She wrote in the San Diego Comic-Con Update (vol. 2, 2006):
I am quite pleased with the outcome [of the Eisner Awards nominations], though I still think that La Perdida, issue No. 1 of Strange Detective Tales, and the is-it-or-isn’t-it-a-comic submission Stars, Crosses, & Stripes, also deserved a little love.
Gopalan's support of "Stars, Crosses, and Stripes" led to Entertainment Weekly publishing in the June 16 issue of its subscribers-only insert (Listen 2 This) a large reprint of C Hill's gallery comics. John Parkin at the Newsrama Blog mentions this showcase and the interview of C Hill, which he published in April.
